I don't see it as a problem if this is the route you want to go. A lot of vehicles in the 60s and 70s came with vinyl floors from the factory. If they developed a hole or tear that would allow water to get under the mat it could be a problem but otherwise no issue..
Thought I had replied on your seat question but i guess not. In short, the answer is yes, you can keep your back seat. All that is needed is to cut and reweld the bottom seat frame to fit around the wheel well. I did it on my 62' which is tubbed. Unfortunately I didn't get pictures of the seat...
1/2" to 3/4" is about right. See if you run into any of the hood frame at 3/4". You want to avoid the frame if you can - especially at the rear of the scoop. There is very little room to get long bolts into the back corners of the scoop to go through the frame rails (I'm doing it right now....).
Make sure you are comparing apples to apples. Some have a bottom flange with holes to bolt on while some need to be glassed on. I think some are molded plastic too, while most are glass. Also look and see if the leading top edge is nicely rolled under or straight. Aside from that there doesn't...
