Anybody have this problem, lined the template up and it doesn't line up with the factory oem drain hole but the template is level like it says?

Won't help your question, but this is Classic installed on a non-ac Coronet from the engine compartment side.

call them up and ask them?
I don't know how long the tube is, but clocking the template to match the OEM hole might put the drain in a more favorable position further from the engine and a bit lower.

Mine has clogged a few times. Angle and location may contribute. Running a coat hanger through solved the problem. Often get reports from bystanders that there is a pool of water under the car.
 
On my '69 Sport Satellite factory air car, the template lined up perfectly...maybe someone was having an off day at the factory when the firewall on yours was stamped out? I don't think there should be any difference with it being a wagon.
 
I didn't think there would be than I try to mock it up and ran into some more problems, the bracket above the blower motor is supposed to mount flat to the fresh air ducbt, it not even close, I had to fab up a hanger, leveled it, looks good. Wagon woes...

Yeah, that bracket fit fairly flat on the air duct in mine as well, not perfect, but within an 1/8 inch or so. I guess there must have been some slight differences in the under dash frame on wagons, weird.
 
Lets see a picture of the wagon? I'll show you mine if.
