Window channel rust

I had a very small section that required no patch I was just able to fill it with weld but there is some imperfections in the weld I wasn’t sure what to use to fill it and also to make it leak proof?

Lots of ways to skin this cat. I guess what I would do is blast or grind and clean the area to bare metal,then spray on an epoxy primer,(I use SPI) followed by VPA or resin based filler,then recoat with epoxy primer.
 
Like Jamie said, many ways. I would wire wheel the tarnish the welding left (this will determine if the metal is thick enough) then grind with 24-50 grit. Apply short strand Fiberglas, sand with 80, finish with 180. Apply two coats of epoxy primer (I use DP50LF) then apply 2-3 coats of primer. If it gonna sit for a while, spray a mist coat of catislized basecoat or rattle can paint to prevent moisture from penetrating as primers are absorbent.
 
I personally wouldn't put filler over bare metal especially right there. You can apply filler directly over SPI epoxy without sanding it for up to 7 days. IF moisture can get behind and thru your pinholes it can get behind your filler and blister eventually.

Also,don't use anything that comes out of an aerosol can on your car body.Use two part stuff only.Again just my opinion.
 
If your headliner is out, shine a flashlight behind and weld the pinholes. Then use fiberglass to help ensure leakproofness.
You can also spray an aerosol cleaner from the headliner side and watch it pore thru. Sometimes you can't always see the pinholes but they are there.
