727 Alignment or Converter Issue??

I mentioned in Bobtile's recent thread about his possible 727 Alignment issues that I had just found a 400/727 combo that I believe had an alignment problem. The combo has been sitting for a very long time, but was low mileage and no leaks on either the trans or motor. When I pulled the trans away from the block, I immediately noticed that the converter snout was shiny in one area, and the recess in the back of the crank was full of very fine rust(dust). I pulled the converter and looked at the pump end.... it has a really nasty ridge, yet the front seal had not failed. I have to look at the pump bush, and I'll repost it's condition. My plans for this trans is to build a beefed unit for drag racing, but just shy of using a transbrake, although I'd like for it to be tough enough for one if I should choose to do so. So, when this trans goes in the car, it will be using a SFI flex plate, and therefore much stiffer than the set-up from whence it came obviously. I have an old block with a crank in it, so I mocked up a couple empty cases to see how bad this one was. Note this is not the motor that I just pulled the trans from, nor is it the motor that the trans will ultimately be mated to. I made myself a jig to hold the dial indicator based on what I saw in the other thread, made by 493Mike. His jig is beautiful, mine looks like crap, and is probably crooked as a dogs hind leg, but I figure as long as it is sturdy and doesn't wobble, it should follow the pump bore just the same. It was out of alignment by .015" top-to-bottom and .008" side-to-side. So, I should be able to pick up some .007" dowels and correct it with those, right?? My concern is really, should I use this case?? It has led an easy life otherwise, and the trans internals are just beautiful. I'm also wondering if a bigger part of the problem was the converter itself, although I'm still amazed this set-up looks to have gone 50,000 miles without a front seal failure. Maybe a little cynical of me but I believe a lot of things were only close enough to get them through the warranty period.
I have done the alignment on several bell housings and they are bar none always out to some degree.
I would align that case and use it for sure.
