I just removed my harmonic balancer on my 408 stroker to install an SFI unit. As I’m about to stick the new one on I find there is some kind of pin sticking out the crankshaft snout. Anybody know what it’s there for and how the hell I screw in the balancer bolt

That is the centering part that is in the center of the removal tool. Grab it with a pair of pliers and remove it...
