I am installing an electric fuel pump and deleting the mechanical pump. When I remove the mechanical pump and install a block off plate is it okay to leave the push rod it place?

Yep, leave it there so the next guy can put a $32 mechanical pump back in place and not need to worry were the push rod went.

I left mine in place because I was afraid of cracking or stripping the head plug in the block. It wouldn't budge so I left it. No issues.

yes leave it in there. it will just go down as far as it can and stay there, That way you can always put another mechanical pump on there if desired.
