Yes, I had to refigure some of the harness when changing over to an auto from a 4-speed. Hemi harnesses were both different too, all incorporated into the positive battery cable. Also wanted to retain the reverse light under the dash.
Anyway, the OP has some work ahead with non standard...
4-speed mount should almost be in the center of the 4-speed cross member, the auto on my '69 Road Runner, is right at 3 1/2" in front. So I am thinking something is off, but if it fits? Wondering if your shifter is going to change location? Maybe someone else is better qualified to help...
