If you don't feel comfortable installing the windshield, do the repairs first then call someone to come out to do the install. At least your car won't be somewhere else for any length of time.
If you are going to replace the seal then you can use a razor blade to slice the top part of the seal and remove the windshield to make the repairs to the channel areas. That way you can set the windshield back in if you don't finish. A semi hard seal makes removal and installation that much...

I have my door apart and one of the brackets look like the bracket that holds the window guide. It's at the rear of the door by the latch. Hope this helps
