The clunk you describe when going in reverse is similar to what happened on my 66 Belvedere years ago. Turned out to be the upper control arm bushings were worn out.
Silly question from a fellow non-motor genius. Did you plug or block off the EGR ports on the manifold?
Also some of those Performer manifolds require an adapter for the Thunder series carbs ... you may want to verify.

If the electric fans are on the inside of the radiator by the engine then they need to pull in air to the engine compartment just like the factory fixed blade fans do. If you had them pushing out it will limit/block the normal air flow across the radiator while you are driving.
I hope your numbers are just off ... 36 to 38 all-in total advance at 3500ish would be more appropriate. If you are truly at 45 degrees at 2000 rpm that would explain the overheating.
Please check to make sure your mechanical advance springs are still on.
That looks right to me. I remember the slots for the clips being 1/8" to 3/16" square and about 3/8" up on the lip where the headliner attaches.
"Feeling" for those slots through the headliner material could be problematic. I would suggest that you find an awl or perhaps a needle to try and...
