do all of the header bolts go thru water jackets? how should I have prepped them?
 
Same here and have used Teflon paste with good results too.

Thats one thing about Permatex #2, you can apply it to the threads and insert it whether it's wet or not. Preferably dry would be better. Blow it out with a air hose. Spray some parts cleaner in each hole to really dry.

Yeah, I use Permatex too, same reason
