Where do I need to remove EDP from before welding?

Old floor pans out and will be fitting and drilling new AMD full front pan and rear footwell pans in the morning.

Do I need to remove edp from around holes for plug welds (edges of panel and Crossmembers)?

How about the rear footwell pieces where the new panel slips under the rear seat sheet metal?

I would. You'll have a much better weld.
 
I would remove what you can, where you can. I ran a twist loc sanding disc over some of the areas, I then sprayed weld thru primer back over those areas, sanded or ground the rust off the crossmembers and sprayed them with the weld thru primer. The primer really seemed to improve the contact, welds all came out good.
 
The foot wells to the pan, i removed the coating, again spraying it with weld thru primer.
