I've been trying to close my door on the passenger side after door gaps are fairly good but can't close them for hitting the new door seal. Is there a trick I'm missing? How do I overcome this the new door seal to close the door? The door is about 1/4" from closing and being flush with the quarter panel.
 
Common problem is the aftermarket door seals are too fat.
 
Try moving your door jamb latch out just a hair, until door shuts. Then see how your door to quarter panel alignment is.

Was the door on and opening/closing properly before the door seal upgrade.
Or is this a ground up resto
 
Are you sure it’s the weatherstripping and not a slight needed adjustment of the latch receiver on the rear quarter? I’ve been messing with these Mopar door latches off and on since the late 60s and they are always a challenge to me to adjust. I had a door on my 66 Satellite that after I rebuilt the hinges and mounted the weatherstripping would close and latch real nice. Then I installed the vent frame and glass and inner panel and suddenly it wouldn’t latch. After fooling with it a few days I finally made a slight vertical (can’t remember if up or down) adjustment and it closed fine again. I’ve also found that the angle of the latch (it can rotate some CW and CCW when the screws are loosened, can make a bunch of difference. I don’t know how Chrysler workers managed to adjust them in the few minutes they had to bolt it all in place.

This has been on a rotisserie and completely restored. The door is empty of all components except the latch. without the latch on the frame and just trying to push the door closed, the door is at least 1/4" from lining up with the quarter panel.
 
This is a common problem with several brands of door seals, trunk also.
If you do not wish to do a replacement with a soft spongey brand such a soffseal your next option is setting the latch catch to the point it is collapsing the seal some then each week set it in a bit more until you get to flush.
It will take some time but the new seals will settle to were you adjust them.

You can try removing the door seal and bending the pinch weld in slightly to gain some clearance.
The door seals eventually compress, but my driver's door is still tough to close.
