The primer color differences will affect final color, especially if you don't put enough color coat on. I would also intermix the two GY4s you have into one can, or back and forth in each can. I like to use white under light colors, if originality is not a concern.
The factory did have a caulk/seam sealer between the fender and the top inner fender. But, I would put money on it that when the fenders were off the car, the top of the inner fenders got pushed, bent or leaned on. You need to remove the fender and pull that section outward, put the fender on...
Lesonal makes a nice matte clear. Some flatteners can alter the color. Maybe the stuff they used has too much sheen. You could wetsand it with 1000, give it one light-medium coat, let that flash for a half hour, then high pressure low volume dust coat it from over 18" away. It'll give it that...
If I recall, factory was close to 7/8" wide x 1/16" thick. Trying to find the right size and color can be tuff. I remember using 1"x1/8" one side with adhesive, on a '69 RR coupe.
