The pan bolts look good. The pan bolt torque is low enough not to pull threads. The cap screws furnished were probably chosen to accommodate the length needed for the blind transmission holes.

The "dust" in the pan is very common-most likely from the torque converter. I believe there are some paper fragments on the old filter from the clutches. The filter is indeed for 62-65 Torqueflites. You should have the single hole model. The filter extension is puzzling, it has 3 holes? Weight...
How often should the bronze gear be inspected? I have read that the melanized gear should not be used on any used cam, only brand new. Any experience from racers? Thanks!

With out a dial indicator, a fixture could be rigged up (make it adjustable) to allow feeler gauges to be placed between it and the axle flange. Tap/rotate the adjuster nut with a punch/old screwdriver to obtain the clearance you desire. A dead-blow hammer works well to move the axles back and...
To help align my TTIs with the crossmember cut outs I stuck a length of 3" schedule 40 pipe in the collecter and pushed toward the cars center. That action may help with your clearance issue. I needed to dimple mine for main cap cross bolt clearance also, so I found a half round piece of steel...
Do you have a flange or a slip yoke style drive shaft? The TV seal should be in your seal kit but, some times you need an extra seal set for the early 727s.

I found the copper plating on 2 different rebuilt crank/rod assemblies for the 2 different 1000 cc Rotax snowmobile engines I rebuilt. They came right from the dealer.

I think you are good to use both Front and Rear clutch retainers with their original, matching pump assembly. I assume you will be inspecting and resealing every thing and don't forget to set the correct endplay to spec.

You might just as well pull it out and tear it down. I assume you have a FSM and replaced all of the seal rings and seals? Was the valve body completely disassembled and cleaned? As previously mentioned, air check clutch pack and band operation and listen for air leaking. Keep asking questions...
I had that issue years ago and subsequently noticed 2 oil ring rails hanging on the pegboard over my work bench-WTF! I think I probably was interrupted by something.
