When doing final door gaps

should the latches and strikers be on?
should the weather stripping be installed? Does it make a difference?
should I have the door glass in?

What about when I am doing final bodywork? (filler)

I assume you remove the glass, if so because of the weight of the glass that has been removed
wont the door flex up just a bit? how do you compensate for this?

during mock up, I put the rubber bumpers on the doors and nothing else....... I dont want the latch pulling it up or down

after paint, same thing; install the striker last

without any weight in the door you might want to aim a tad high.....

others may have a different method and we all end up in the same place, possibly

I'd have the glass in and maybe the strikers. The weight will make a difference. On the other hand, the strikers shouldn't affect the alignment if properly positioned, so empty as eldub440 said should be fine.
