Intake/head combo not seating

Okay, I'm wondering if anyone knows why (ranging from the obvious to the technical) the rear deck of my new intake manifold is not seating to my heads (just had a fresh 3 angle valve job done after I picked them up at a salvage yard). I installed by the book to include torq. The block is a 360 (4179930) the heads are 340-360 (3418915) and the intake is a new edelbrock performer 318/360.
 
That's what I'm thinking. Is there a tell-tale way to see if things have been decked or milled? What about warping? I just didn't know if I happened to get that one combo that didn't fit.
 
Were any of the intake bolts difficult to get in? They shouldn't bind, just drop in and hand thread, almost, for the first few threads.
 
The corner of the head should meet perfectly with the corner of the block. That is to say the corner of the intake/deck surface of the head, and corner of the deck/top of the block
 
A lot of people mill the heads in order to lower the cc and raise the compression up on the motor but when doing that if nat careful and mill to much will cause the misalignment. I would check with the machine shop to mak sure they didn't mess up.
 
It isn't just the deck surface. If enough is cut, then the intake face also needs to be machined for the intake to still line up
