I just finished installing a bendix booster and linkage. Yes.... the pedal is lower but may not be a problem. The pedal is even with the accelerator pedal and the bottom edge is 4 inches off the floor. My problem is the stop light switch is about 1/2 inch from the brake pedal. There doesn't appear to be enough adjustment to close the gap. It looks like there may be a "slot" in the bracket for making adjustments but not sure. Maybe I can elongate the slot? Are there other options? The m/c is not installed if that makes any difference. Thanks.
 
4" is kind of low, I asked the same question a while back 7"-7.5" seemed to be the norm. You should get the pedal height corrected before reworking the switch.
 
Usually lengthen the push rod for the Master or booster.
