Cylinder head bolt holes for valve covers ?

I'm putting my MP performance covers back on that I just refinished. I had to get some longer bolts to accommodate the thicker felpro gaskets I went with this time. I noticed that lower bolt closest to front on both covers does not seem to be threaded as deep ?

The bolts are bottoming out before tightening to the valve cover? I already cut them to fit and seems to be fine. But got me wondering if this was something normal ? As it's on both sides ?
 
Factory always used studs & nuts on the lower corners...
 
Some heads had studs on the lower 4 corners.

Then check the holes with a drill bit. They may be packed with silicone. Clean them and run a bottoming tap in them and see how deep they are compared to the other holes.
 
Clean out all the holes with a pick, then your choice of cleaning solution. Then compressed air.
Ask me how I know this......
Identical situation when I installed my MP cast valve covers.
